If your skylight is still leaking replace repair the metal flashing around the frame of the skylight.
We typically find that leaks from skylights on flat roofs develop because of the degradation of the rubber gasket in between the window and window frame or the flashing around the curb that connects the skylight to the roof system.
What we do is use modified bitumen adhesives to apply the rubber membrane to the flashing.
Apply 100 silicone caulking tube to seal leaks around the skylight lens.
Once you re sure the water is penetrating from the roof outside look carefully to see if the shingles and flashing around the skylight are properly installed and functional.
Rubber gasket or seal that hardens and cracks causes a leak.
Try making the easier repairs with roofing cement or silicone caulking first before tackling more difficult fixes like replacing the flashing.
Next take a look at the flashing.
Look for cracks in the base of flexible rubber flashing or broken seams in metal varieties of vent pipe flashing.
If the skylight leak is at the roof flashing it may be possible to make temporary repairs using roof flashing cement around the perimeter of the unit but a proper repair will require removing shingles near the skylight installing proper head side and foot flashing around the unit as you reinstall new shingles in the area.

The best way to attach the rubber roof to the skylight is with modified bitumen adhesive.
Inspect the roofing and flashing around a leaking skylight.
Check plumbing vent boots and roof vents if water is entering from that area to cause the leaking roof.
